Generally this is a company wide change, but the only thing that comes to mind is if you use a modified version of this report.
@Wally Dodds talks about this earlier in this tread - and I think it's a great place to start.
Have you looked to see if you are using a modified version of the report already? Also, do you have any payroll ISV's?
Also - when you say 'run this report' - are you referring to the check calculate report? Perhaps they are running a report that is not actually the report you changed?

I went to HR & Payroll > Setup > Payroll > SSN Mask and selected the Precheck Report, but when users run this report it is still showing unmasked SSN numbers. What am i missing here?
